Essentially there are three main ways to shingle a roof valley.

Cut corners and apply cement dub cut the top layer shingles see step 4 in open metal valley above.
Use a nail bar to loosen the shingles in the affected area insert the bar under a shingle and pry upward at a the location of each nail to loosen a nail.
Apply two beads of roofing cement to attach the top layer shingles to the bottom layer shingles.
Apply an approximately 3 inch width of asphalt roofing cement along the sides of flashing and embed shingles in mastic.
Take care not to place any fasteners in the exposed center area of the metal flashing.

To shingle out of the valley with laminated shingles lay a shingle down as a gauge and mark the corner at the bottom left and top right of the roof.
Laminated shingles let you start in the valley and work outward which can be an advantage in some situations.
